Preping for appleseed, lesson learned

I will be attending the appleseed in Boaz KY on October (see you there). In preparation I have been hitting the range once a week to bone up on fundamentals. During my last trip to the range I discovered a fact about my rifle, that honestly I feel a little embarrassed that I didn't know before. I was trying different configurations with my rifle (AR) at the 25m firing line, at the "red coats target" from the appleseed web site. First with an Eotech, then with irons, then with a 4x scope. After shooting with the Eotech, I removed it from the rifle. I fired my first three rounds with the irons and got a nice tight group 4" low. I scratched my head for a few minutes, and that’s when it hit me, that I was not as bright as I had thought I was. I had zeroed the irons through the Eotech, and that’s how I had always shot them, through the Eotech. The curvature of the lens is enough to throw the group off that much. I guess the lesson learned is either zero with it on and shoot with it on, or zero with it off and shoot with it off.
 
Waaaait. So with the Eotech on the gun but using the irons, you shoot Point of Aim at 25m? And when you take the Eotech off, you group 4" low at the same distance?
