Cthulu is an indestructible and ancient alien/god from H.P. Lovecraft's books. It sleeps on the bottom of the Pacific ocean in a sunken city after a fight with other aliens/gods in ancient times.

Cthulu is not exactly "evil" but simply "amoral" by human standards. It's so intelligent, old, and powerful, that humans are like ants, and sort of begs the question, are humans "immoral" when we squash ants? The entire concept of Cthulu is in part, a literary device to contrast how human invented gods, immortals, and powerful entities are incredibly focused on human concerns out of our own inability to transcend our chauvinism and limited perspective.

To stick Cthulu in somewhere as a non-sequitor is kind of an "in crowd" sort of thing. Like saying "All your base are belong to us". From that bad English translation of a '80's Japanese video game that became a popular Internet gag, or "42" for the nonsensical "Meaning of Life, the Universe, and Everything" From the popular SF comedy books "The Hitchhiker's Guide to the Galaxy"…

So in a nutshell that's why it's funny. It's one of several late-20th early-21st century "Kilroy Was Here"-type jokes.

On the other side of that coin, when God fails to fit that mold, we become angry and ask, "How can God let bad things happen to good people?"

Just as Arthur C. Clarke pointed out that a sufficiently advanced
science would be seen by humans as magic, H.P. Lovecraft made
the point that sufficiently advanced aliens would be seen as gods.
