I forgot that one. I still want a hotshot too.I think he is referencing the Thompson Center R55 .22lr which is no longer offered.

I suspect the axis of the barrel relative to the receiver is off (whether by installation or by defect). In essence the barrel is drooped relative to the receiver. That would explain these two simultaneous faults:
1) With a scope it shoots low
2) With irons it shoots high
The cheek weld issue could be solved if the gun can go into a Magpul Hunter X22 stock like my 10/22 clone here:
You can get different cheek risers for that, the one shown above is flush but there are two higher ones.
I hope this is just a one-off defect with your gun and not all of them!
