I fixed the problem but still don't know why I am having it. My LNL priming system has always worked very well. Recently it started jamming due to primers flipping sideways or upside down.
The culprit is the primer tube riding up allowing the primers to turn. My rubber band and paperclip upgrade makes it run flawlessly again. I'd like to know what was is causing the issue, as far as I know nothing has changed. I'll call Hornady later just wondering if anyone has seen the same problem.

Is the plastic retainer at the top NOT holding the primer fill tube in place? If so it needs to be addressed. You could just put a piece of paper in with the fingers to tighten if needed. I never had the problem of the tube backing out.

It is not and I couldn’t remember if it ever did. I’ll order another one from Hornaday and see if that fixes the problem
 
Not sure we you are now having a problem. The Hornady primer tubes are machined on one end. This end needs to be on the bottom for the primer tube to locate properly. Check that first.

Next, most priming systems use a fiberglass rod to weigh the primers down. and keep them feeding into the primer shuttle. You can grab a piece brass rod or tubing at the local hobby store and you problem should go away.
 
I have read about folks with the same issue drilling & tapping the portion of the primer feeder that the tube slides into and using a small set screw to fix the issue.

I have a 10mm & 45 ACP brass "nested" on top of the fiberglass rod. It works very well
 
Hornady is sending a new primer tube support although the CS guy I spoke with did not think that was the problem. His guess was the primer shuttle was traveling a bit to far past the center of the tube. Not sure how it would have started happening if that is the case.
I kind of like the rubber band and paperclip thing, it adds character. Anybody tries it at home they owe me royalties.
 
Hornady CS was correct. I removed the primer shuttle guide rod and gave it a few taps with a small hammer. It did not take much. Ran off 100 rounds and it works fine.
I still have no idea how it got that way.
 
The primer system on the Hornady LnL AP is the reason I've sold all three of them that I've owned.
 
The primer system on my LNL worked perfectly with CCI primers, not so well with Winchester. As luck would have it, I have thousands of CCI SPP stashed.

I did tune my primer system a bit during assembly. Polishing the shuttle and the surface it ran on seemed like a good preventive measure, as did cleaning any flashing. The most important step you can take is the align the hole in the primer shuttle with the primer tube. That goes hand in hand with ensuring that your guide wire is adjusted to allow enough dwell time for the primer to drop into the shuttle
